The funds had been available since 2002, but were being held up in Pretoria, said Professor Richard Feachem, head of the fund.
"We are already in almost daily contact with officials from the ministry of finance and the ministry of health about the need to move that money quickly to KwaZulu-Natal, to Western Cape, to Soul City, to LoveLife to allow them to do rapidly the work that desperately needs to be done.
"It's intolerable that the money gets stuck in Pretoria and if Pretoria can't move it for any reason, we will simply withdraw it and establish direct relationships with the people actually doing the work," Feachem, head of the fund.
Feachem made the comments at a high level meeting held London on Sunday to discuss the HIV and Aids crisis in Africa.
A spokesperson for LoveLife, one of the South African organisations awaiting money from the fund, said LoveLife was struggling to carry out its programmes due to the delay.
"We do find ourselves in a difficult situation, given the delays in the funding. In fact, we are struggling to implement," said Angela Steward Buchanan of LoveLife.
